Go to the second floor dormitories. The staircase that leads to them can be found by the Warehouse, right around the corner from the Dining Hall.

Go to the Headmaster's Private Room. Follow the hallway straight and then turn right and enter the door all the way down on the left.

Speak with Kyoko and pursue:

Leave the Headmaster's Secret Room and the Private Room and go to the Locker Room. It's the orange double doors near the Headmaster's Private Room.

Leave the Locker Room and go to the Data Center on the fourth floor.

After the sequence in the Control Room, leave and go to the Headmaster's Office (not to be confused with the Headmaster's Private Room).

Examine:

Leave the Headmaster's Office and go to the Bio Lab on the fifth floor.

Leave the Bio Lab and go to the Dojo.

Leave the Tool Shed and the Garden to return to the hallway. An announcement will play and you will automatically go to the Gym.
